The "guard" command only tells your ship not to be focussed until an enemy ship comes into its sensor range AFAIK. Thus no, it's not what you want, that's what orbital fleet managers are for exclusively.

Yes, auto-moving sometimes doesn't take the shortest way to a given target. That's why I don't trust it when things are important. (Btw, your picture can only be seen when logged in at Apolyton.)

Note that all "special" invasions don't affect the planet in case the invasion fails: Planet quality isn't reduced, no improvements are destroyed and so on. I guess that adding the number back to the population is another aspect of the same "feature". (Yes, it's intentional AFAIK - even though it is unrealistic and exploitable.)

Thanks for your elaborate report, Burianek, it was a very interesting read! I agree with most (if not all) what you say, especially that there's a lot of strategic depth in the game that cannot be seen at the first glance. And I imagine that new players can feel a bit hard-pressed at first by all the decisions you can make in the game.
