Delete the old versions in the shipyard. Before that, make sure there are no ships currently upgrading to an old version.
I never use those included ships. I don't always aquire technologies in the same order so it depends what I have, what the enemies might do, and how quickly I need ships built, whether I need sensors or life support or engines.

I grab that usual low PQ near the starting planet quickly so that my other colony ships (speed 1) can gain an extra 2 moves by landing on it then launching in the same turn.

The Altarians with the "Super Organizer" special ability increases the chances of races with similar ethics "rallying to your cause". I would expect some of them to declare war on the Terrans, so my answer is...no this is not normal. Perhaps they all had similar ethics to the Terrans. Read the reports on the races in the relations screen, they also show each race's ethical alignment.

The Torians had that event more than once in my games, becoming evil. I hadn't noticed any details about their diplomacy etc. because the main effect was their declaring war on me easily, and other evil races tending to help them.
Post the debug.err file contents here. I used to get "temp file" problems during saves when I was very low on disk space.
I used to get that problem too when I had only about 1G of RAM. Also, the game ran slower.
