Keep in mind that, along with your free space, you also have to consider file size. A lot of small files will defrag a lot quicker than if you have many very large files. I have many movies and tv shows that are in the 2-8GB range, and they can take a very long time to defrag - especially if you are rather low on free space.

Killergold88, why the heck are you playing the game with a resolution of 1024 x 768, while your desktop resolution is set to 1600 x 900? Playing the game at such a low res, and in a different aspect ratio, has been known to cause problems. Also, what other programs are running? In your first debug you are using 334 MB of RAM when you start the game, and in the second 780 MB.

It's better to first design the basic ship and save it as a template. Then use the template ship when adding weapons and other components, and save it with a unique ship name. The particular ship you made for one game might not be available in new games untill all the components are researched, but as long as you have researched the required hull the templates will be.
The ship hulls are in the Mods\(your mod)\Data\ShipComponents folder. Each of the ship types should have its own .xml file, so all you have to do is remove the hull types you don't want. If you want to get them into the 'unmodded' game it is more difficult. You would have to find all the model files and associated graphic files for each hull and copy them into the games GFX folder. Yes, one more thing that can free up the base memory the game uses. In Options - Video, turn down the 'Planet Surface Variety' slider to around 15-20%. One other thing that might help is to set a static swap file in Windows. It defaults to a dynamic swap file, which is supposed to grow as needed. Software. You have plenty of RAM, but as the game is 32-bit it can only use up to 2GB. The largest galaxy sizes can eat a lot of RAM, especially if you also include many civs. It'll get to the point that the game is using so much there is not enough left to save the game. You don't need defenses on an econ starbase that is meant to boost trade income. They are a waste. It only takes 4 constructors to build and upgrade the base, if you only install the trading modules. So, it only takes 4 to replace it. But if you go hog wild and put all 30-something modules on it, it will be more expensive by far in both time and resources. And by mid-game, a fully outfitted starbase is no match for a decent fleet.
Maybe it had already been registered by a previous person when you purchased it. That's been known to happen. I'm not sure if you would get that particular message, or one saying that it was already registered.
1a. You built an influence base and added one module to it, but an influence base can have up to 11 additional modules to increase it's effectiveness. A single module really won't do much.

Your best bet is to uninstall the game and reinstall it through Impulse.
