The following is a list of miscellaneous bugs that I have noticed since Beta4, and still appear to be issues. All of these can be found by looking at the approrpiate XML files.
The fleet defense bonus equipment (Xalax and Zalon) are still using Advanced Defensive Techniques as their required tech, instead of the appropriate technologies.
The more advanced starbase weapons available through the starbase fortification tree have no module requirements. Example: Subspace Blaster 2 has a module reqirement tag, but no data in the tag.
Starbase battle station components do not calculate overall attack bonus correctly, but do calculate the attack bonus correctly for each weapon. This appears to be due to code that indicates a defense bonus on these modules, but no ability call tag to inform the game that it is now parsing defense bonuses instead of attack bonuses.
Several entries from the Krynn technology tree seem to have been copied over from the Torian technology tree. Example: The Krynn have the Torian version of Aquatic World Colonization, including the altered description and reduced research cost.
The Arceans are far to willing to trade their few navigation technologies, particularly the earliest ones. Combined with their lack of normal propulsion technology, they wind up at a significant speed defecit as everyone acquires their unique tech in a game with tech trading allowed.
The Altarian technology Enhanced Defences still reads "TODO: This is a new tech for Twilight."
I will add more as I continue to verify if they still appear to be issues.
