No, I think you have it right. The game places a value on each of the techs in the tree, called "willingness to trade". The lower the number, the more the AI values that tech. I haven't looked at these for some time, but IIRC, the lowest I saw was 4, and the highest was 77. Not all of these make sense to me. Evidently, simply beginning the build of a one per planet or civ improvement is enough to trigger the game to prohibit you from building or rebuilding. This would be quite a flaw in the game and should be addressed. The game should recognize when one of these has been destroyed, and should allow you to rebuild.

Hmmm. That's a good question. I've never bought a freighter before, so I couldn't say. Are you asking a question, or do you know the answer already? If you do, I would really like to know. Hello, Agcsy. The pre made ships get a little bump to help the beginning player. Miniaturization is your friend. The smaller things are, the more of them you can put on your ship. Research farther up the tech tree. You will never be able to put enough LaserI's on a huge hull to make it competitive. Big weapons on a small hull are better than small weapons on a huge hull. It's not the size of your hull, it's how you use it. ;)
