I noticed that when you design then build a new ship there isn't an icon for it on the map, just barely a dot. This makes it very difficult to track them when you're invading, or even when you just launched it from orbit. To colonize planets out of your original range you need to build colony ships with the enhanced support. Also, to build transports and fighting ships to attack planets you need to have a custom ship.
