I can see why you are struggling with this. There are several things at work here, that might be confusing for a first time player.
1. Bonus Production. Bonus Production entails all the bonuses from the moon (manufacturing) or rings (research) of the planet, planetary improvements, and your Racial Abilities (Military, Social and Research). Unlike the base production, however, you only pay for 50% of them. The rest is free. E.g., your colony produces 20 Social Production (10 of which is base production, the other 10 are bonus production). In this case you will pay 15bc (10bc for the base and 5bc for the bonus).
2. The top area of the Colony Management screen, with the hammers and beakers, shows how much you produce, not necessarily how much it will cost you. If you have no bonuses to either of the three areas, cost and production will be the same, but that isn't the case here.
3. The Spending-value in the Colony Management screen includes the maintenance-cost for the colony. This can be quite easy to overlook for a first time player (or even a veteran in some cases). It took me a while to realise this myself, when I first began playing.
