First of all, I love this game and it did even get me into some troubles making my deadline for my paper due yesterday, but I pulled it all with an all nighter luckily.
Anyway, there are a few minor tweaks that would really make this game more awesome (in my opinion) ofcourse.
First off, would it be possible to customize the difficulty levels so that I, a relative newbie, can start playing with the full AI enabled, but give it some extra economic penalties. I'm not good enough to play at tough yet, but I would like to play a realistic game against the computers who recognize the tactics I use and respond accordingly but aren't at 100 % efficiency so that I still have a chance as a newcomer.
Secondly, I love the ship designer and I design all the ships I use myself. So, logically, an option to auto-obsolete the standard core ships would be handy as I have to get them out of my list manually each time one of those pops up.
I also noticed that my custom ships also show up when I play what a different hull style, in which they all have to be obsoleted as well because they look like a freak accident. Custom ships should only show up when playing with the same hull style as the ship, or perhaps even the same race only as I tend to make different types of ships for various races (to make the ships look part of the race, evil or good). Ofcourse, they should also be easier to manage like most people have said, like for instance being able to move them up and down the list like you do with social projects and a main menu "shipyard" button could always come in handy.
Also, a shortcut key to auto capture 4 screenshots of the ship (frontal, left side, top and isometric view) would be a lot easier for all the players to show off their creations. Your ship-creator is the biggest game within a game on the market, don't forget that.
Lastly, but this one is really a minor request. Two new options for star placement in the start game screen, namely "spiral galaxy" and "core galaxy". In a spiral galaxy you'd get as much arms as there are players spiralling and meeting in the center, a core galaxy would just scatter the stars around but with increased density in the center (ofcourse, in both galaxy types, all players could start on the edges for balance' sake)

But I'd like to stress I already like the 1.1 upgrade plans so far.
