ship not repairing?

I searched and could find nothing on this. At the start of the Dark Avatar campaing, my Battleship killed this enemy battleship. I docked it on a planet a few turns and it repaired all HP, but, the lightening still flashes from it like it does when its not repaired.

am I missing something?
