All the old improvements are still in my planetary menu after I have researched an upgrade. In other words, old planetary improvements are still on the menu thus making the menu twice as long.

The description of the neutral alignment includes "weapons and defenses" exclusive to neutrality like good or evil. What are they? I haven't seen anything on the game or any site that talks about these neutral weapons and defenses.
