The autopilot moves ships at the end of your turn, when you hit the turn button. This is different then the beginning of the turn, like other strategy games. For example: Turn A: You move the ship entirely (0 MP left). Then you put it on autopilot. Click the turn button. Turn B: Your ship, though on autopilot will not have moved for this turn yet.
