I am running the latest version (as of the time of posting) - in a Gigantic Map, Challenging diff, as the Terrans, all the 1.1 options (no tech trading, etc) on, started with 9 races and worked my way down to about six. I am doing quite well. Everything seems to work fine, EXCEPT: On two occasions I have had a CRD (and subsequent load from autosave) when the Yor found a random "Ranger" bonus. New race popped up late game: jarkians. The diplomacy screen of them saying hello appeared. I closed it. I had a spare transport in range, so I invaded their planet the first turn they appeared! Actually I'm not sure but this might just be the game filling up the transport with a max of half the planet's population, rather than a bug. However I did run into the "invade a planet, and the population rolls over to 4 trillion" bug. I invaded a planet with 1 or 2 troop transports, most likely doing Information Warfare, and won, with 1100 soldiers left; when I got back to the galaxy screen the planet had a pop of 4 trillion. Was playing tonight, found a bug (dunno if it has already been reported) I had a planet with about 2.6 billion folks. On this planet, I built a transport with 3 adv modules. Did a right-cluck to launch the transport with a full complement of troops: Ship was launched with 2.6 billion. 2.6 billion folks were still on the planet. Docking the ship there again caused the population to go to 5.2 billion Malkleth

From a programming perspective, the AI could treat them essentially as rally points.
