I have left Mega Events turned off since I first got the game. Playing nicely, sizable empire...then BOOM Jagged Knife and I lose 1/2 of my colonies. What sadist programmed that??

You have to place multiple agents and hope they learn something before they are neutralized. That's my experience, anyway.
When I took at detailed look at some Altarian ships, I thought I was looking at something out of Engrish.com! Descriptions of the weapons were like "Pretty sky showing now with added spice." What is the story here? Were the descriptions outsourced to Japan?

I tried it as the Ferengi, and got several bugs / oddities - - Invisible components - A rogue planet in my home system! Different name, no matching star nearby.
Espionage is untraceable. If you want a harder diplomatic game (and a less passive AI in general) try turning up the "aggression" in the personality tabs of the enemy AI's (assuming you have DA). It makes the game much more interesting. Is it possible to turn it up mid-game?
If they catch too many of my spies, does that sour relations? What can I do to sour relations and make things more "interesting?"

Given those numbers (the turn by turn oscillation), it probably is the 20K penalty that GW mentioned. You suffer a 20% drop in revenue if you have 20K or more in you treasury when you hit the turn button... Well, that sucks. I have about 24K now, so should I buy some ships?

Why does income go up and down so much? One turn +422BC, next +133BC, next +489BC....
How do I add a structure / "specialize" my ships by adding one of the hulls? I select one, but I can't click "OK" it's grayed out
