The saved custom race files in My Documents/My Games/GC2TwilightArnor will override any changes or mods to the actual data files. Clear those out and the mods should show through. Ahhh, yes, this was it. Thank you very much!

Ohh, and the Asa.bat to copy and rename all of the ship components also fails to work, even when granting it administrator permissions.
Earlier I had posted about my troubles making my own modified race, and how I could not get it to work. So I decided to try an established modified race, the Asa Race Mod 1.9 from the Library. I had no problems putting it in C:\Program Files (x86)\Stardock Games\Galactic Civilizations II - Ultimate Edition\Twilight\Mods but when I started the game, much like on my own attempts it did not replace the customized race. I've finally figured out the mod I want to make for the game. A custom race of my own design with a custom tech tree, and custom buildings, etc. Looking through previous posts it seems like this group called I-Mod Productions would be a great place for me to find other people who might feel like contributing to the mod making process (I understand .XML and write files in it for work on a daily basis, but my artistic skill is...lacking).
