This happens to me sometimes as well, not very often though. I think it is a bug, I have 2Gb of RAM and a core 2 duo (E6600), both well over spec for this game. Just have to quit and load back up, at least it is not a serious bug that appears all the time!

Why don't you just put the "idle" ships on guard or sentry? That way they won't bother you every turn.
