I use an alphanumeric naming system. I redesign my ships for every game and just overwrite the previous version as necessary. Since every game is different, I want to always have the ship that is best for my circumstances. My ship names look like this: "DH9 Komodo" The DH signifies "drathi", I use similar abbreviations for other races. The "9" is the speed. Ooops...never mind. I just figured it out with the post above. I would add that "useless" colony ships/transports that are "empty" (1 population) can be upgraded to constructors when you don't need them anymore.
I think the question should be what do you do with the transport once you move it where it needs to be....is there some kind of "unload" button that I am missing here?
Ascendancy was a great idea in some ways but a deeply flawed game in others...IMHO the AI was never really worth much even after the "antag" upgrade. Every game was the same - rush to nano dissamblers and proceed to disassemble your opponents. But visually it was beautiful and the posters above are correct about the races being very unique. Frankly I was disappointed when I started by first GC2 game and saw that not every race had a ship type, for example. <img src="http:

Colony ships should never be wasted. You can always upgrade them into Constructors if you built too many.
I'd like to add to the comments above that TBS are just more fun for me than RTS games. The fact that it takes so much thought, and so much more time, creates an "emotional investment" (for lack of a better term) in your empire. You watch it born, guide it along it's crucial first steps, protect it, and sometimes you just sit there and look at the map and admire it (at least I do). Are you trying to create a fleet that is too big for your logistics ability to handle?
I struggled with this as well. Use the "Clear" button at the bottom of the screen (NOT the Reset button) and the original civilization bonuses should return. The original name of the leader will not, however.
I agree with the others here - having them provide such a great benefit really makes them worth fighting for - and worth taking out their starbases if you like. It adds another strategic layer to the game.
Espionage is definitely not worthless. While you can tell what techs another civ has by talking to them, you never really know what they have mounted on their ships unless you can get to a certain espionage level. Then it is as simple as sending a scout through their territory and right clicking on their military ships to view what weapons/equipment they have. I just won a game with ships bearing extra weapons and no defense other than smart chaff,
