I've experienced this same problem with the Beta. I played for a few years on bright difficulity. I set up a really good defense and then explored outward. I noticed then that some key planets were not colonized. The AI will still trade with me / give me gifts. But each civ only has two planets in their own system. (Not even colonizing class 10 planets in their own system!) Something is definetely wrong. It reminds me of a bug in Europa Univ
