Usually ships that somehow end up outside of logistical range are automatically autopiloted back to the logistics 'border', at least that's what happens when a wormhole gets one of my survey ships and puts it out of range. So it's a bug of sorts that those ships aren't being moved to the nearest reach of the AI's logistics.

Correct Defense is actually more valuable than offense, offense dice of all enemy ships are not pooled, they must =individually= break through your defenses to do any damage whatsoever. Basically the AI is moderately good at trading for the techs it wants every (just a number out of my @$$) six turns or so, and rather willing to share everything with everyone to get it. Especially the minor civs of course, who end up getting the most techs out of the trading and become a kind of storehouse of technology. It's a multiple of the base industry cost, just like if you purchased the ship at a shipyard. It is a little less, depending on the value of the original ship. It's definitely expensive right now and it discourages upgrading everything you have, but I think that's the intention.
I'm pretty sure freighters gives you more money when they're close to their target and less money when they're close to your colony. Sometimes all of your traderoutes are close to your colonies around the same period, thus there's a tremendous budget shortfall.
I think I see what's going on here, the AI is designed to counter a player that half-heartedly techwhores rather than a player who trades tech every 1-3 turns. If that's the way you play it's going to be too easy. But if you're a player who almost never trades techs (like me), the game is going to be too hard even on a difficulty level that is otherwise perfect for you. Then again some players who do just the right amount of techwhoring will wonder what the big deal is.
My gamekilling bug is that playing on Normal Difficulty, on whatever turn corresponds to Dec 1st , 2225, I once again see that all the alien races have the same major techs that I do not. All five have Impulse Drive, Diplomatic Relations, and Laser. More than half to them also share a host of other techs. Weapons cost a lot of money, so it isn't very efficient to pack them onto a cargo hull that would die so readily. However, you could put a lot of weapons on it, maybe if you were going up against Dreadlords and you know you'd die in one shot ANYWAY.... then you can make the attack, do the full damage of all those guns on the cargo hull, and its HP wouldn't matter.
Presently I recommend that my friends not buy Galactic Civilizations II. It does make up for the failings of MoO 3 in every conceivable fashion, except that on Beginner difficulty the AI is no challenge on Normal difficulty the AI uses extremely exploitative tech trading tactics. It's worth it to buy colony ships (fast ones preferably) in the initial colony rush, ditto constructor ships if you see any resources you need. Otherwise, try to not buy ships, it's an emergency tactic or a tactic when you've just got tons of money laying around.
I usually emphasize speed in my ship designs, I don't think I've seriously used any warship that didn't have at least one engine module. I might even mount two engine modules on a mainline combat ship. Perhaps a module that takes a lot of space which allows a ship to share its total Life Support range with all other ships in a fleet with it. If it has no weapons and decent armor, it will be the last ship that enemies try to kill, therefore, a Carrier is a completely viable idea. The only smart way to fight a war is to get as much intel as you can, if you don't =have= to know what the enemy ships are doing 8 turns before they get into your territory then maybe you didn't set the difficulty high enough to challenge you. Is it possible that structures-in-progress don't show up when looking at enemy planets? Perhaps the Drengin didn't have extra cash laying around and couldn't jumpstart the building.
