I don't understand the AI surrender logic at all. I was playing as the Altarians and built a Hall of Empathy. Later on in the game the Torians surrendered to the Drengin. First of all, given the backstory, I would have thought that the Torian AI would be programmed to never surrender to the Drengin. Second, I would like a little information about why one civ surrenders to another.

I have seen the AI get a tech victory in the patched 1.0 (1.0.10X I think it was called). I don't remember the details, as it was the first game I played. My suggestion is yet another game setup option: Every tech after Discovery Spheres in the Technology Victory path gives a penalty to diplomatic relations.
If you start out as the Altarians the initial evil phase is the initial neutral phase. This is probably true of other civs like the Torians, but I don't know first hand.
I hate spending a colony ship on the second planet in the home system. I usually just let another civilization grab it then have it rebel.
If it's user error, then the game should prevent the user from using the same name.
The game says "We recommend not using the same name for upgraded designs." I should clarify that the bug is happening when changing military production from the Planet List.
The two ships with the same name thing is happening to me, too.
I have a similar screenshot. This planet rebelled to my side and was building a second Starport when it should have been building an Embassy on a bonus tile. Link
Don't forget about creating colony ship with 2 or more engines, especially if you start out with Miniaturization or Ion Drive.
