LtJim, when you talk about levels, do you mean the ship's name? Like Phoenix M1 vs. Phoenix M13 or do you mean the ship's level as indicated elsewhere? If you mean the first - M1 vs. M13, each time you research new techs, the game redesigns some of your ships with upgrades and increments the name to indicate the new, improved version.

The spreadsheet is a lifesaver. It tells you 90% of what you need to know about any planet, and it tells you whether you need to check on that other 10% on the planet screen,.
Ship levels are experience levels. The more combat experience your ship (crew) has, the higher the level and the more effective the ship. If you select a ship, there will be a button labeled "upgrade." If you click the "i", you'll see another upgrade button on the info screen. Finally, if it's a fleet, you click the info button for the fleet, you can select individual ships and upgrade them. They do not need to be in orbit (and I think you can't upgrade them if they are in orbit).
I hope they do something with Shadowrun that actually looks like Shadowrun.

I think, but I'm not positive, that Stardock will only update you to 1.96, and if you want the later updates, you'll want to switch to Impulse. That will give you, among other things, the updated espionage system that people are talking about.

I don't know, there's a lot of theory about how time travel just might be possible. Perhaps not in the way the Thalans did it, but they're gazillions of years ahead of us and probably know things we do not. Also, many worlds is another way to account for what you're talking about without removing free will or requiring predestination.

I don't want to get rid of agents, but I don't like how multiple civs ganging up on one civ ramps up that one civ's espionage costs. And I think that taking the lead militarily within the first three years should be a viable strategy, not get you dropped into the espionage economic death spiral. Also, Willy's correct, [i]she[/i] is the proper pronoun. ;)
Willy, the problem isn't that the AI uses agents against the most powerful military. The problem is that the price of agents ramps up dramatically as you train more, which means that you will end up in an economic death spiral if you try to maintain a strong military while defending against a constant stream of cheaper agents from the other planets. The [i]only[/i] defense against that is the CE. The system is good, but far from perfect.
