Yes, it happens on all upgrades. It only happens when you've just clicked it on the right menu to bring up the build/buy option. Once you select Build, the correct time shows up on the build queue.
I play the majority of my games zoomed out to the max and on several occasions I have noticed that ships that are on autopilot are not pointed in the direction of their travel. If you move the ship while zoomed in enough to see their facing, or if you click the turn button, their direction is fixed... I dont have an accurate means of reproducing this at this time.
