Issue: I don't think shipyard decay is actually a thing any more? This looks like a holdover from a previous idea which no longer applies.
You are correct about shipyard decay.
However, Resource Extraction Doctrine does not reduce shipyard decay. but asteroid decay and if I remember correctly Colony decay.
Shipyards are indirectly affected as any decay the Core planet is subject to lessons the production provided by it to the shipyard.
