It depends on your repair skill. You can get this from anomalies, techs (repair, advanced repair, self-healing armour etc), and can enhance it with starbases with repair bays.

If you have repair skill your ships will heal themselves over time.

Speaking of which, always equip starbases with repair bays when you can spare the constructor.

Is there a way to increase the hp gain on a per turn basis by any player action? I know the various techs increase the rate, but what about being on the same square as a starbase, or having the ship orbiting a planet or just not moving at all during a turn? It seems like either of those should increase the repair rate a little.

If you don't have the tech, ships always are repaired by placing them in orbit of a system you control.

I had a weird occurrence in one game in which all my starbases simultaneously took "mystery damage." I haven't seen it happen since, but the repair bays were necessary to fix it. :)

I've seen the starbase "mystery damage" occur when I got a tech that raised Hitpoints. The starbase max hit points went up, but their current hit points stayed where they were last turn. They didn't really take any damage, they just had less than max hit points, so they got the electrical "damage" animation until repair eventually brought them up to their new max.

olaf: i dont remember whether my repair skill was just high, but ships in orbit of planets seem to repair alot faster

Dixon: That would explain it.

If that's so, it's likely a bug and the ships/starbases need to upgrade current along with max.
