Lets say my income is 120/week, my spending is also 120/week. Then it says my expenses are lets say 100/week. What does this mean? Does that put me in the red?
You have spending from research/manufacturing and you have expenses from maintenance costs on buildings or ships. Income would be taxes, tourism and trade routes.
So I would say that you are running a deficit, yes.
