I'm playing as a Terran and I've researched almost everything. But in the shipyard my choices are limited I've got a Battle axe, destroyer and a couple of small hulled ships but that's it. Where are all my other ships?

In TA, there are no longer any predesigned ships aside from the most basic ones. If you do not want to design your own ships, you will need to use the autodesign option.
Thank you kyro. How do you autodesign? I've looked around but I can't find how to do it.
First, enable auto-design in the options screen.
Then, in the shipyard screen, hit the Focus button (it should be lit up if auto design is enabled) and set the sliders according to what weapons and defences you would prefer to see in the generated designs.
As you research new technologies the settings you've picked in the Focus screen will automatically redesign your ships.
