Problem with the Mods Folder

Let's start by saying I still use GC2: Dread Lords version 1.4x, I hope you can still help me.

Anyway, I was creating my mod, I finished all modifications, it was the TechTree.xml file, and my plan was to have all techs in the game, replaced, but I didn't get all my ideas at first, so I saved my file with my new techs, and left some of the game techs untouched. I started playing, and I found out all the techs are doubled! The game didn't overwrite the techs, the only way I could continue my working, was to work on the Original file, and not the one I put in the Mods Folder.

I then tried the same with improvements, and I got everything doubled! So I wanted to know if this only for me, or to the modding community as well. You see, as of now, I only made a new "TechTree.xml" file with only 1 tech in it. It was an addition tech, not a replacement. But when I want all the techs, it doubles them. You're following?

Anyway, now that I got this finished, (the improvements.xml this time) I deleted some of the improvements, and added new ones, I was wondering if the game will read all my new improvements and replace them with the Original, or he would rather create... Something that I could show like this:

Industrial Facility (my improvement) ----> (upgraded to) Industrial Complex (end of improvement tree) but then, he also adds "Industrial Sector", (because this one I deleted) as a new improvement, not connect to my improvements.

Any ideas? I hope you understand.

It's a simple matter of putting it in Mods\YourMod\Data or in the various named folders under \Data\. If you just put it in Data itself, it'll replace the core file of the same name; if you put it in one of the subfolders, it'll be used in addition to the core files.
