The biggest click/time saver for me for both DA/DL would be if...

If late in the game and I conquer a planet and a I get a technology
that updates my planet improvements (like factories), I wish I could
either refuse the technology or choose whether to implement it.

I often get stuck with all my planets updating to "better" factories.
If I don't go through and manually delete all or most of them, my economy
goes into the dumper. Let me make the decision whether to update.

This can happen several times a game. I may be deliberately on enhanced
factories and then I get hit with expensive manufacturing centers.

It can take me half an hour to undo the damage of an unwanted technology.
Or I eliminate half of them and even with the most advanced govt I have to
keep building stock exchanges.

I don't think there is an option for this. If not, there should be.

There is such an option. You can access it by clicking the governor button within the details sub-screen of the planet screen. As far as i know, that option doesnt have a global effect, so you will have to configure every planet of yours singly.
Good luck.

Some disable the autoupgrade as they colonize or conquer each planet. This allows you to research tech that gives you a global benefit(example Xeno Economics = +10 Econ.)without all your planets going into an upgrade cycle. It is more involved since you have to manually upgrade all your improvements, but has tighter control if you don't mind the micromanagement.

It would be nice if you could do for all planets.

Really the only auto-upgrade that gives me fits are factories.

It took me a while to find the planet governor, but yes it's there.

Double click on the planet. Click on details. Click on governor.
