Upgrading ship designs

I am confused. I try to upgrade an existing ship design and I loose all the component that were associated with it.

What gives?

I believe there is the option in the game interface screen that allows you to choose between parts staying on when upgrading, or in the case you have found, not carrying over when upgrading.
