There should be a mode where you can take any ship you want and make them fight other ships that you choose
I believe that the most powerful ship of a fleet gets targeted first, and in TOA there seems to be (from what I have read in forum posts) some kind of modules which makes that ship be the first target.
It's not too bad, the AI also can't choose...
